Mega Man 2's Wily theme always gets all the praise, but I always thought that Mega Man 3 and 5 had the best ones.
Mega Man 4's 2nd Wily Theme is the best one by far tho(shame you hear it for so little in the actual stage itself)
MM7 Wily 1 also deserves to be on that list.

This track is a big reason why Mega Man 5's soundtrack is my hands-down favourite. Fantastic tune here.
Shimomura went with a slower paced track for Dr. Wily's stage in this game, and eventhough I always found the beginning of the track too stale, it develops into a solid theme with a memorable melody that gives that nice "reaching the final moments" feel.
This game still has my least favorite soundtrack in the series, but i will say that this game's Wily Stage music is actually pretty good. Not my favorite in the series, but one of the more underrated Wily Stage themes.
I think the tracks on this game are also "average" considering past Mega Man soundtracks. That being said, fan remixes of these songs tend to be pretty awesome. I remember one of Gyro Man's stage that added in a whole middle section. I think they even used it in the PS2 Mega Man Anniversary Collection. Wave Man is also a favorite of mine - the original one, though.
